Microbial Reference Genomes
The HMP plans to sequence, or collect from publicly available sources, a total of 3000 reference genomes isolated from human body sites. The majority of these will be sequenced only to a high-quality draft stage (more information on Finishing Levels). The information gained from the Reference Genomes will aid in taxonomic assignment and functional annotation of 16S RNA and metagenomic sequence, respectively, from microbiome samples.
The HMP has developed a detailed set of guidelines for inclusion of a strain in the Reference Genome collection. In addition to bacterial microbes, the HMP will be sequencing viruses. We are currently soliciting feedback from the phage community to establish an approved set of Reference Bacteriophages. Please review our candidate phage list.
If you have suggestions for genera/species to add to our list, or if you have strains corresponding to "targeted" projects that you would be willing to share, please let us know by clicking on the feedback form in the upper-right hand portion of the screen.

img/hmp provides analysis resources including:
- comparative genomics
- functional analysis
- metadata analysis
A set of analyses were run on 178 annotated microbial reference genomes, as described in "A catalog of reference genomes from the human microbiome". Here we present figures & downloadable datasets resulting from these analyses. Where possible, analyses will be rerun periodically as additional reference genomes are submitted to NCBI with annotation, and updated datasets will be added.
